Was it a generic code reader? If so it is likely to only read the engine ECU.

It would be worth getting it scanned with a ford diagnostic machine if possible.

Im sure theres one control unit that does all. Have you physically checked the control unit? i.e. make sure theres no water damage etc.

Ive popped this into the 'Issues' forum, should get some more replys there
