Voice recognition working but mic doesn't work in calls

I've upgraded the HU et al. on my Fiesta Titanium 2009. It now has a Sony HU, bluetooth, USB, microphone, hobbled together wiring loom, voice recognition stalk thing… the only thing that's missing at the moment is the microphone extension loom and DAB aerial. Almost everything works perfectly except…
The microphone works — the voice recognition system picks up my voice and responds accordingly. That's great, but I probably won't use it very much. The Bluetooth system also works well. I can make calls and hear the receiver through the speakers. But they can't hear me unless I disable the Bluetooth. The "Mute mic" thing appears on the screen; when I press the button it lights up, but either way, they cannot hear me.
Given that the voice recognition works, I don't think it's the microphone that's the problem (unless the extension loom is essential). The question is: is it a software problem that I need someone to take a look at, or is it a problem elsewhere?
